Kinnear, 47, has been at the West Yorkshire club since 2017 and oversaw promotion to the Premier League three years later, including a change of ownership to 49ers Enterprises in 2023 and pushing for the purchase of Elland Road.
Everton have been without a permanent CEO since Denis Barrett-Basendale left in June 2023, with Colin Chong acting on an interim basis since then.
Everton chief executive Mark Watts said: “Angus is one of the leading executives in English football and has a wealth of relevant experience.
“His appointment means Everton will have a top-notch leader in the summer.”
Everton have announced a change in their management structure, with director of football Kevin Thelwell set to leave the club at the end of the season when his contract expires.
Richard Kenyon, Head of Commercial and Communications, will also leave the club, with a new appointment to the executive leadership team to be announced in due course. ( moodeng )
