Lyon, who were trailing 1-0, were playing in the 44th minute when assistant referee Mehdi Rahmouni held his head after being hit by a thrown object.
French outlet L’Equipe reported that Rahmouni was struck by a coin thrown from the stands.
Lyon’s medical team treated Rahmouni before referee Francois Letezier led the players and officials off the pitch.
The game eventually resumed after a 40-minute break with Saint-Etienne winning 2-1.
“We will restart the game because the assistant referee feels ready to restart the game,” league representative Noel Mannino told AFP.
“If it happens again, the game will be stopped permanently.”
Lyon fans have been banned from attending matches because of previous incidents.
Saint-Etienne have previously been threatened with the closure of both stadiums after “the use of flares and foul language”.
